I will do it again with a trailer. It's easier to load stuff on it since the weight balance is not as important (but still is). And you can put bigger object on the trailer than in panniers. And it's very easy to ride with them. Your bike doesn't get wider, and you can easily remove it and just bike around or go back somewhere if you forgot something without having the need to carry everything.
On a full suspension bike, you can also use the bike frame bags 2 guys are making: http://carouseldesignworks.com/main.html or http://www.epicdesignsalaska.com/. It's what the racers of the Tour Divide are using.

We are also debating about how to carry supplies. We are doing a 300 mile Utah loop trip this summer to try this all out. My husband has a bike trailer. I am debating whether to get a trailer also or to go with a rack and paniers. We would have to get a special rack with the full suspension bike. What would you recommend having done this a lot?

I will still go North to South because it's easier to read the maps since they're describing the trail in this direction. But depending on when you want to start, like early summer (may) when it's better South to North. You have to get clipless pedals even if you have to put your foot down often because in the long run it's way more efficient.
And yes, the bike shoes last the whole trip. Buy some which you find comfortable even if it means to spend a little more. You're gonna wear them for hours and hours, don't forget it ;)

We are contemplating this ride summer of 2012. If you were to do it again would you go north to south or south to north at the same time of year? It seemed you hit a lot of head wind. Do you recommend riding with clippless pedals or just platform pedals if you have to put your foot down a lot? Did your bike shoes last the entire trip?

I am considering this GD trail for next year. Your blog is the most informative I have read so far, both for topographic matters and regarding the physical and mental stresses. Thanks and congratulations!
